Noob question about battles. I read about friendly codes and prioritizing them for battle. Have your beefier ships fight before your wimpier ships. Makes sense. If my enemy targets a wimpier ship, does the fc prioritizing strategy go out the window?
Enemy does not determine your battle order, you do. He has control over only order of his ships. Only exception is cloak intercept(s).
As far as which ship should go first, wimpy or beefy-that really depends on situation.
Sometimes you want to lead with large ships so you don't lose anything, sometime you want to lead with smaller ship to scratch larger ship so your large ship can kill it next without dying. That is just simulating battles (I use PCC2) and experience.

I guess I should clarify. I have a stack of Virgos and Cobols chasing a Lizard Cruiser. I have FCs set so the Virgos fight before the Cobols. But the LCC seems to be fighting a Cobol. I'm guessing he (or she) has some type of intercept?
You can tow key ships around fuelless, that way if he tries to intercept your, say, firecloud class cruiser, he instead fights your Virgo.
Since you are using the cobols to make fuel for you, there is not much you can do except lay extensive minefields, and *sometimes* tow the cobol with no fuel on it to try and trick him into trying to intercept.
As the Colonies you should be mining the hell out of him. Set your carriers to Mine Sweep and he can't counter-mine your mine fields, that will force him to produce Heavy Phaser ships to try and sweep your mines.
